Manor Junction is where the Regional Rail Link tracks cross over the top of the ARTC standard gauge main line and the 'West' Geelong broad gauge line, and join the existing Geelong line tracks.
The 'straight' route faces trains for Regional Rail Link, with the existing Geelong line tracks using 80 km/h turnouts to slew around the flyover. The standard gauge tracks also slew around the flyover.
